"What happened to Melody?" leaps to mind.

we gotta get some contact info on Mr. Renzetti. I think we all could use a bit of closure.
I wanted to know what future plans they would have had for Misty.

I was rather curious about that myself, though they probably would've gone the "Misty redeems herself at the last minute, then dies tragically" route. And one could always search him on Facebook.

I don't think the show would have gone into such a dark place. I also wanted to know what was up with Dr Locus. He really struck me as an up and coming major baddie.

I wouldn't really call that "dark" myself (I picture it something typical like Misty redeems herself by, I don't know, taking a blow for Jenny and dying tragically, getting some last words like "You were my only friend" mid-death cough). Cynical of me, yes, but I do genuinely see the crew going that direction. I wonder, though, what direction they would've gone with Brit & Tiff. They could've either been redeemed (y'know, suddenly befriend Jen) in the hokiest, unbelievable fashion imaginable, or the pip crystals would've returned. Who knows. I would've preferred the latter, of course.

The goings-on on Cluster Prime after Vexus was dethroned.
Was Vega a one-shot character, or the next big threat?
What did Vexus do with the XJ-9 scematics other than find out about Jenny's weaknesses?
----
In regards to killing off a character, other cartoons have done it before, examples being the 90's X-men cartoon, Beast Wars, and Batman The Animated Series.

Vega as a villain?...I dig it, man. I dig it. And pretty much all contemporary cartoons go the Darker and Edgier route as they go on. I doubt Mlaatr would've been an exception. Evil Brit & Tiff, Misty dying, Evil Vega, Jenny cutting herself, Brad getting a sex change operation, etc.

the one year skip in the Teenage Robot Xmas. I am not sure if I should take it as cannon. I wonder with the damage she has done that she would have to face elves, gnomes, and fairies and etc from the Forest of Burzee you know from The Story the Life and Adventures of Santa Clause

You know Vexus wanting Jenny be in cluster and having snuff film made for her people is questioning. It feels like there is a political problem in the Cluster. Vexus has shown to be mothering and showing restraint to take over the world in order to face Jenny and make follow her demands. Smitus wanted to destroy the planet but she refused to make that happen. She has stated that having her destroyed was big loss for the cluster. This makes her an open canvas to create.

I can name some big ones:
Vexus' continued plans for revenge Dr Locus and Melody Jenny's ways of "affection" Tuck's next crazy idea Brad's ways of "affection" Nora and further reasoning for the XJ series Brit and Tiff's attempts to subdue Jenny and, probably the biggest one, in my opinion, the friendship towards Misty
