I'd have to say... Smytus.
The big and burley warlord, but goes through the most ridiculous stuff in order to defeat Jenny. Cross dressing as a foreign supermodel in order to take superpowered crystals from a bunch of teenagers. It still cracks me up.
Yet he's also as threatening as he is funny, too. ACTUALLY capturing Jenny and mind-controlling her into the cluster (whilst also nearly killing her friends and family) was freaky, yet my all-time favorite episode in the series. And in the Cluster Prime movie, Smytus also succeeded in conquering Earth while Jenny was MIA. Enslaving humans in order to build more infantry and expand his army. As good a general as he is an unintentional comedian. And another cool thing, is his character interaction with his fellow Cluster members. Having to put up with Queen Vexus, and Krackus. He doesn't listen to Vexus and practically talks back to her, which makes him full blown savage, and just straight up doesn't care about Krackus.
So...Yeah. Smytus is my favorite MLaaTR villain. Vexus being close second, but why bother explaining seconds when we're discussing favorites?

Vladimir, by far. He has a personal connection to Jenny through her mother, he's an insidious planner and has induced some goddamn body horror onto Jenny by crawling inside her, and is one of the few non-cluster villains to appear more than friggin' once.

Dr. Locus
So much fan speculation can be made for the villain. Yet I see potential in him, and her daughter, Melody, to become an "Anti-Wakeman" family. Even though the villain appeared three times in the show, he's quite possibly an antagonist better than Vexus, Smytus, or Krakus. He even invented a device that controls other inventions, and I can speculate he could control EVERY ROBOT IN THE GALAXY (INCLUDING CLUSTER PRIME). He has that ambition, trust me.
For Melody, the series only showed her two times, but she was equipped with Jenny's data, and she developed a debatable crush for Brad. Yet, Jenny developed jealousy, which may indicate two possible, but debatable, things.
1. The data Dr. Locus put into Melody, in my head-cannon, may have "interpersonal" protocols that Jenny has towards Brad. 2. Dr. Locus wanted Melody, as acknowledged, to be the most powerful robot on Earth. Some forms of Jenny's jealousy may be attributed to Melody's power.
But Melody's mentality got the better of her, just to be like Jenny in society. A normal, and lovable, girl. Only the speculation among fans can determine her position in life. She's not evil, and doesn't want to be judged that way.
The Locus family has some blanks to be filled, which is why I can see the scientist (but what others call him a "Mad" scientist) as a potential antagonist.
